Settings config is the defaults except I changed the Direct x from 9 to 11. At 512x416 it is running at 48FPS hmm. Does this maybe not support Direct x 11?

Try dx9, it takes less of a toll on your graphics

Your GTX 560 Ti should be more than enough handling DX11, stick on that settings...
Things to try for your slowdowns:
1. Enable speedhacks including MTVU
2. Change EE/IOP Clamp modes to "None"
And PCSX2 was a fully dual core application

Ok I will try it. I ask because I noticed only 1 of my cores is 70-100% and all others are around 10%
