Have you tried Speedhacks?

Have you tried lowering the internal resolution (like to native)?

In my experience with an i5-650, disabling Hyper-threading in BIOS made a serious improvement with PCSX2. Something to consider, especially since it's completely safe to do.

Also, posting screen shots of your PCSX2 settings is usually pretty helpful. A picture is worth 1,000 words, which comes out to a lot of posts. Wink

Do I post my Emulation Settings like EE/IOP, VUs ?

Yes, the EE/IOP, VU and Speedhacks in the Emulation Settings are good. It wouldn't hurt to include the other 2 sections, but odds are the others will be more helpful.

Also, include a shot of your Video (GS) plugin settings.

Which plugins used honestly makes little difference most times. Just be sure you're using the SSE4.1 GSdx plugin, since your CPU does support it. Smile

Also what do the EE/GS% numbers in the game window say when you get slowdowns?

Also when the game slows down EE- between 50% and 65%, GS- around 99%/100%

Is there a specific reason you are using software mode in gsdx?
If there are no glitches in hardware mode it should prove to be much faster.
Specs:
CPU: C2D E8400 @ 3.6
GPU: GTX 560Ti 2Gb
MOB: Asus P5QL
RAM: Crucial 4Gb
OS: Windows 7 64bit/XP 32bit

If I use the hardware mode the image gets like this:

^ I was wondering that about software mode, too.

Also, your use of AA with software mode isn't gonna help the speed.

And perhaps most importantly: Download PCSX2 0.9.8.

Another thought: Have you tried the hidden Alpha or Offset hack with Hardware rendering?

Ahh, forget what I said then. Proceed to rezards suggestions then.
