Please post the contents of the emulog.txt file after the problem occurs. The file can be found in "My Documents\PCSX2\logs" for the installer version or in "PCSX2\logs" for the portable/binary version.

changing the CRC to full fixed the green overlay.

Do you still need the contents of the log?

On a Fresh folder, with my bios copied across.
The green doesnt appear at all. No matter what CRC i pick

where as on my current version it only disappears on Full and above.

So on a newer version it is fixed. But only when its fresh it would seem

Most probably. 

Currently im running at the native resolution, based on my spec listed further up, is that as good a performance as i can expect in terms of games looking better than they did all those years ago? 

i tried 3 x native but it was very jumpy.

Quite possibly, the 340x GPU isn't a very strong one, so it might struggle with higher resolutions. Just make sure as you're using a new fresh copy that your renderer is set to DX11 and not DX9 or OpenGL. Also tick the "Allow 8-bit Textures" option if it isn't already.

In the emulator settings under "Speedhacks", make sure MTVU is ticked for an extra bump in speed.
