Be aware the upscale is not an original emulation feature but a nice plus over the original screen resolution capacity (what should not be confused with actually increasing the original texture resolution).
There is a price for it, the OP already feel it, to some games the upscale works flawless while to another game it can lead to problems. There is no known universal solution at this time. To some games the solution could be just using a slight different upscale (well tailored custom values), another game will benefit from specific hacks (and like noticed in the thread, may not work in all situations in the same game).
Then, without that general solution, each case must be treated isolated in the hope someone found already the best workaround for it.
