There was some error found(and fixed) lately that was making GSdx slowing down when checked "native". Also it got general speedup in some games. Worth a try. Get the latest one(r4828), check native and if the graphic will be too ugly to bear it, press "page up" to try new FXAA filtering:].
Also make sure you run no other programs while playing. It's possible something else eats up your resources:]. If you're using windows 7 or Vista, try turning off aero too:].

disabling aero comes at the expense of dwm vsync no longer bein aplied.

me too has a graphic card called intel gma 82945g and playing pcsx2 using this graphic card is hard... one of the solutions was ypgrading my graphic card...i hope there are any other options to make pcsx2 run any faster on my graphic card

PCSX2 will not speed up in terms of GPU limitations short of running native resolution. You NEED a decent card such as the HD 5700/6700 series from AMD or nVidia equivalent. The "945" in your Intel GMA model name gives me reason to believe your system is quite dated and hence the CPU being dated with it. What is your CPU(s)?
