2: make sure your clocks are correct and not locked down (virus perhaps?)

I scanned my computer and I had none. Also how do I change the throttle of my PC power settings?

click on advanced options, it gives you a list of things you can change. look at the ones relating to CPU

I see "processor power management." Minimum processor state is set at 5% and maximum is at 100%. What is a SAFE setting to go with?

No need for reboot, that is a dynamic factor. Still you may want to select a pre made profile from Windows itself, namely the "high performance" since it prevents other devices "hibernating" or going down too.

Do you get slow down on other games too, like FFX? You should post some pcsx2 settings with picture or type it...
