Internal speed up in certain positions and camera angles in Jak 2

I've pinpointed the revision where this starts occuring to pcsx2-v1.3.1-1539-gc8a7a70.

The game runs at double speed at certain points and/or camera angles. This seems to be internal, as PCSX2 still shows it's running at 100%. Increasing EE Cyclerate removes more and more of these as it's increased, with 3 removing seemingly all of them in my testing area, the prison/tutorial at the very beginning of the game.
All tested revisions were run with the first time setup and default plugin settings. Both DX11 and OGL have this bug.
Game has its own setting for 50 Hertz and 60 Hertz. Switching between them only seems to change where the speedups occur.

The game probably has frame skip logic which triggers more often due to the change in the revision you found.
Unfortunately, this doesn't mean the code is wrong. The problem could be everywhere where cycle counting isn't accurate.

Wouldn't frame skipping induce visual stutter instead of a speed up?

Getting more speed ups in areas requiring the red city pass to enter, with EE Cyclerate 3, but also a lot of slowdowns in the city as a whole, down to 30% at worst.
