Justification info. for clarification.
Game runs great.
> Shut-down unnecessary start-up appz/task manager [Help CPU speed performance from interruption].
> PCSX2Bonus V2.0.0.2 is recommend for saving the config per game.
In case, If the above config is not suited for ur PC, just manipulate to “default”.
* EE Cyclerate 0 | VU Cycle Stealing 0.
* GSDX | Native.
* MSAA 4x
* Blending Unit Accuracy = Basic

Bugs:
# Shadow seen by Character.       Fixed by; Skipdraw 2
# Missing/black Eye.                    Fixed by; Keep Toggling (F9) with delay 5s till all/single eye appears.

Game runs great with full Eyes.

Bugs:
# Shadow seen by Character @ Direct3D11 (HW)       Fixed by; Skipdraw 2
# Missing/black Eye.                                                Fixed by; Keep Toggling (F9) with delay 5s till all/single eye appears.
                                                                              OR           Include this code (UserHacks_TextureInsideRt=1)   to  PCSX2\inis\GSdx.ini [Very effective solution, Thanks to DonkeyPlanet)

You say the game runs great, but does it run great without these speedhacks?

You're using these non-default settings without explaining why, even though they can have a significant impact on a game.

This removes the shadow even though it is fine in OpenGL (Hardware).

I made minor justifications & clarify about for Skipdraw usage. The above setting gives a great performance while gaming even with the older PCSX2 v1.4/1.2/1.1/1.0.

Default setting in the other hand, it results with fluctuation speed & FPS (75-96% || 45-58).

I used to run with a GTX750 SC 1GB. Have you considered that the "speed fluctuations" you are encountering may be because your GPU is a bottleneck instead of PCSX2? I never encountered anything so drastic that required me to mess with EE/VU cycles; but the 750 did have its' issues - which was why I upgraded later on.
