Ok, I was busy with some uni tests.

EE: 40-50%
GS:99-9%
VU: 40-35%

These parameters are pretty stable, but I have noticed that during fps drops(from 60 to 30-20 fps) VU tends to go up as EE.

Also, Im running this on kubuntu 64bits, with the last version of fglrx(I guess that it corresponds to catalyst 14.9)

The only modification I did to the game was activating fps limitation and increase the speed preset to "agressive" and now the game usually goes with 60 fps except for some areas like the beach to the forbiden temple and specially the fire cannon(srly, it was like going in slowmo I felt like cheating), and there are still some fps drops but not so hard as before.

Note: Also, Im running in hardware mode only for the quality but I get the already registered "glitchy eyes" problem and "alpha hacks" or microUV1 doesn't seem to work but at least is somewhat playable.

High GS still points to a CPU issue. A gentle overclock will also help.
OS: Linux Mint 17.2 64 bit (occasional Antergos/Arch user)
