You probably configured the keys for the second controller instead of the first, you just have to bind the pad buttons again.

new emulator don't see the saves that i do till Ixion....

If you're talking about savestates, it's unfortunately true. Savestates aren't compatible through versions.
But memcards should be ok;
load your game from memcards.
