Sorry, but there's no support given here for 0.9.7 with the new gui. It's still alpha and full of bugs, unfortunately. Try the
latest, official beta instead, perhaps this fixes your problem.
Rejoice, they say. Color is back.

OK, then please try the software mode and tell us if it works with it.

OK, that's good. That means that we can perhaps do something against the black squares etc, if I'm right. But it looks a bit bad for the stripes. If they disappear when you activate the software mode, this means that it's a problem with the GSDX hardware renderer. Nothing we can do against this, unfortunately. The low fps is normal for the software mode.
Have you already tried these things?
- Enabling MicroVU
- Set the "Clamp Mode" to a higher level than normal
- Set the resolution to "native"
Are you using speed hacks? If yes, please deactivate them and try again.

microVU + clamp works only in 0.9.7 beta IIRC
did you try EE/IOP Full Clamp and VU Extra+Preserve Sign with 0.9.7?
if so we can't help you
Note: these options will make the emulator slower. and of course please deactivate all speed hacks for testing
