is there a way to save my CPU affinity settings per program? rather than everytime you start to run pcsx2 then change the CPU affinity.

You can't save CPU affinity but you can force PCSX-2 to run on specific cores via command-line. The following batch file with run PCSX2 on CPU 0 & 1.

Code:
@ECHO OFF
cmd.exe /c start "Run with Dual-Core" /affinity 3 "pcsx2.exe"

Here's a list the hexadecimals for various processor affinity combinations:

Code:
C o r e  Affinity
3 2 1 0

0 0 0 1  1
0 0 1 0  2
0 0 1 1  3
0 1 0 0  4
0 1 0 1  5
0 1 1 0  6
0 1 1 1  7
1 0 0 0  8
1 0 0 1  9
1 0 1 0  A
1 0 1 1  B
1 1 0 0  C
1 1 0 1  D
1 1 1 0  E
1 1 1 1  F
