.hack // Mutation "Garbage" - even in Software mode.

This - happens in Software mode. No matter what GPU plugin I use, superVU or MicroVU.  I've tried a few different HW hacks. Nothing fixes it. I am using PCSX2 1.3.1-1050 with the custom .exe put on the git the other day for fixing garbage in g.u - I wonder what's causing this? It's easy to ignore, nothing game-breaking, but still sucks.  It happens in many locations, including when Kite dies, it kinda...flies out like a long spear.  'Tis odd.

Speed hacks enabled or not, Skipdraw or nto. As I said it's in SW mode, so the issue seems deeper than that.

Try different vu settings besides mVU and sVU (as clamping and rounding).
What about manual game fixes?

I had similar issues playing Gran Turismo 4.  Got it fixed setting EE/IOP Clamp Mode to 'Full'. Different games tho not sure if it will fix it for you but i wish it does!

Yeah, I tried different VU modes. Didn't try Clamping, will later.

Just tried it, Full Clamp / variations of it didn't fix it...hmm.

Game fixes are automatic, but none seem related to .hack

These games aren't very popular, I suppose, so it makes sense not many would be testing them.

Try updating to the latest GIT first. The custom EXE ssakash gave you was missing a closing bracket in the vu code he fixed. It could cause this. His fix, with the bracket fixed, was pushed to master today, so the buildbot will have it, It may not fix this, but that bracket could cause other errors so it's best you updated.

Wow, even in like just a month, so much has changed. The entire UI of GDSX, the layout of alot  of settings, and the ability to OC the EE is built in now? Neat, may be useful for Tales of Abyss.

So I downloaded the latest version, and just set it up like my other one, 1:1 settings.

However, shadows are now gone...hmm. They were fixed previously with OpenGL / HW Depth, and now? Gone. Though the graphical error is fixed as well.  Shadows have disappeared again...strange. Interesting to note, some NPC Shadows appear at certain angles / distances from them, even my own, often showing like 4-5 feet away from my character. Hmm...

Also having some issues configuring my controller (DS4 /w DS4Windows, it registers the Joysticks twice for some reason / can't use angles without registering it twice. I've also tried the options hiding DS4 and not hiding it, makes no difference.)

Also, the sound is popping / crackling during certain instances. Usually when the audio first starts.  Sound settings are default / Xudio2.

For your controller, disabling dinput on the main lilypad page should fix the double register(leave xinput enabled ofc). At least I'd think so, I use to have this problem with my DS3 and SCP drivers and that fixed it.

For the shadows, hmmm. You try different levels of CRC hacks settings?

For the audio: I guess it wasn't doing it before? I dunno of any change to spu2-x lately, I'll have to look into that. Async audio might fix in the meantime.

A-Sync didn't fix it, but it was doing it before as well. Tried messing with SPU-X settings to no avail.

I tried every level of CRC Hacks. Something in between 1051 and 1373 changed the shadows working.

As for my controller...disabling it didn't fix it. My Left Joystick acts like a D-Pad. It can't do angles. Only with both enabled, and registering the LEft Joystick in both Xinput Pad 0 & DX Controller(X360 For Windows) does my left stick work properly.
