What is your exact cpu model?
What kind of settings do you use (Emulation settings and gsdx plugin settings)
It could be that the broken graphics where easier to emulate so that you now get slowdowns due to higher accuracy.

i mean FPS spike, sometimes the game FPS drops to 56 or even 54 for 1 or 2 seconds, it's annoying
3x native or native on an i7 is not really an option for me because i can run this game at 120 FPS @5x native on official build...

but i guess i have to deal with this and use the development build

what is this libdma: sync timeout error in the console ?

Wht you show on this isn't the same case of graphics "breaking".
it has nothing to do with that fog effect you get ingame.

Hence your fps loss in the menus can't be compared to what problem you get in game.

still 120 FPS with normal graphics ingame

the official build dont slow down my FPS when broken graphics showed, but the fog/water is bugged

tldr :
develop build : fix fog/water bug but FPS drop to 40-ish on menus with broken graphics
official build : no slow down on menus ith broken graphics but fog/water is bugged

Everything from official build except GSdx (i.e. only GSdx from dev build)

i tried to changed the GSDX and here is the result :

PCSX2 official build + GSDX32 SSE4 -r5875 fixes everything now, except for the broken graphics that can not be fixed according to the wiki

You can as well play with skipdraw. On latest stable it might remove some broken layers on recent dev/git build it might work as speedhack (with the cost of removing nicely emulated layers)
