Every time I restart PCSX2, it goes back to default configurations and doesn't save my changes. Any idea how to fix that?

You need to enable root user.
Think about chmod 655 on pcsx2 dir, too...

Is this for Lion or Snow Leopard release? I've changed permissions on new releases so you don't have to root it anymore, just copy it to /Applications from .dmg
