Question:

Usually, I could just close the game window and PCSX2 would return to the main window where I could reconfigure etc, then select Run -> Execute and continue playing...

Now when I close down the game window, the audio keeps running and the main window doesn't pop up anymore...

I have to restart PCSX2 every time.

Is there a way around this?

Check out the LilyPad configuration, most things related to windows closing and exiting and such can be found there. I guess you're supposed to enable "send escape on window close".
