Enable mtvu and put the sliders back to default values.
We're supposed to be working as a team, if we aren't helping and suggesting things to each other, we aren't working as a team.

Do you still get low fps ? If yes, then What's the EE and GS values ?

Like I said earlier, press f9

Go to gsdx config and set 3 extra rendering threads

^ yeah, try nobbs solution. That's the way to go since, software mode fixes those graphical glitches and also makes use of your processors extra threads to gain more speed.

There shouldn't be any graphic issues anymore in software mode. And the slowdowns are normal.
MGS3 is one of the most demanding games to emulate on PCSX2. The reason the graphics look worse in software mode is because it's being run at the native PS2 resolution.

Make sure you have disabled all background processes except pcsx2 and try increasing the EE cycle rate and VU stealing by one value.
