I installed pcsx2 1.0.0 to see if it worked and it has the same issue, which is disheartening. It has a slightly different appcrash dialogue though, and I'll copy it below.

Replying to above, are you sure the EE/ir5900-32 recomplier isn't the issue? I watched the log and as soon as it popped up it crashed. Although even if it is the issue I doubt there's anything to be done. At this point I've poured way too much time into this and I'm about to give up.

Windows reinstall requires driver reinstall. Maybe the problem is somewhere there...
Can you check again if DirectX and Driver are the same as before (best would be to update the first one again, and use the latest stable for the second)

For future reference I got it working.

It was a bios issue, I think it had to do with power states on pci express slots. I couldn't find the specific setting when I looked so I just reset the bios. It seems to be running perfectly.
