I just played through the Thunder Plains last week on PCSX2 r3113 (latest Beta) with no issues at all. However, I am using the PAL version.
Intel i5 3450
AsRock B75-Pro3-M Sapphire R9 290 Tri-X OC 8GB DDR3-1333 RAM Sandisk Ultra Plus 256GB Seagate 7200.14 1TB x2 Enermax Triathlor 450W PSU

or u can change the clamping options..

In speed hacks I have them ALL on and both EE and VU slides maxed and the game worked perfect throughout. The one thing was the black screen at kilika which u just use clamps for, so I wouldn't think it's speedhacks causing the problem?
