hmm, you can try native resolution and put both ee and vu slider to 2 or both to 0.

emulation settings>speedhacks>put ee and vu sliders as mention in my above post . And about native resolution goto video plugin and tick native.

If you are in software mode, go to GSdx plugin settings and change extra software rendering threads to 3, 4, or 5 (experiment with what works best for you).
OS: Linux Mint 17.2 64 bit (occasional Antergos/Arch user)
(I am no longer a Windows user)
CPU: Intel Pentium G3258
GPU: Nvidia GTX 650 Ti

For maximum efficiency, extra rendering threads should match the amount of logical cores - 1.

Although to be honest it should be renamed to just "Rendering Threads" and have a preset of 1 instead of 0. That would be much simpler.
