of course, because software mode is stuck to native resolution.
you have to choose between high quality with glitch, or native res with accuracy. enabling edge antialiasing may improve things a bit in software mode.

But what gsdx-settings do you use in hardware mode?
This sounds as if your gpu is struggling not your cpu.

why are you using direct3d 9 when your GPU obviously supports D3D11 ?
