Emulator is dropping my whole PC to 1fps

Sometimes randomly when I'm playing my whole computer drops to 1fps along with the game; my mouse is the only thing that stay on a normal speed, but everything else looks like it has dropped to 1fps, like if I click something it will only pop up seconds later or even the hover screen on windows bar takes seconds to appear. I'm certain it's because of the emulator cause it never happens if I don't have it open and the only thing that makes it return back to normal is restarting my PC. Audio works fine through it, I can hear the game just fine and even normal windows sound is fine. Have this happened before to anyone? I genuinely don't know what is causing it. I'm using native screen resolution.

In order to help you further with your problem, please make sure the following are all provided.

• Your hardware specs - CPU, Graphics Card, Memory, Operating System.
  
• The version of PCSX2 you are using.
  
• Any non default settings you are using, such as speed hacks or presets.
  
• Your GSdx graphics settings (a picture of the settings dialog is preferred)
  
• What games you are trying to play and if you are playing them from ISO or DVD.
