Seems that it's a depth effect, still present on v1.7.5299

EmotionEngine Rounding Mode: Positive or Nearest seems to fix this problem, but somehow this does not take an effect in single or multi frame GS dumps. But you can reproduce it. It happens in the very first cutscene at the beginning of the game, just before Fiona asks Daniella where they are.

EmotionEngine Rounding Mode: Chop/Zero (Default)
   

EmotionEngine Rounding Mode: Positive or Nearest
   

Quick edit: EmotionEngine Rounding Mode: Nearest is more similar to EmotionEngine Rounding Mode: Chop/Zero (Default)
