It is strange, older variables mustn't have any impact. Ref got same issue a couple of week ago.

Can we not have a little subroutine to check for and clear them? It would only be necessary to do it once at runtime, so shouldn't be an issue.

Second, I keep all my games in separate PCSX2 folders (for per game settings) and it would be a nightmare for me to delete and reconfigure every setting.

HW OGL depth makes tekken 5 run pretty slow. assuming that texture_cache_depth is that variable

One could empty the ini before saving settings instead of updating it... But this would actually as well remove all non-gui options...

Honestly I don't understand how an unused variable in the code could impact any code. However there is probably a bad interdependency between some variables.

What happen if you restore the file above?
