It's not that weird.
You can find your system to be more than enough for a game,
but then encounter some part of the game that takes a bit more.
I recall you saying Speedhacks didn't help improve the battle scenes,
but lowering the internal resolution did.
I suspect your GPU of being the culprit,
and I also wonder if it's actually a meager DDR2 version of the GT 220.
You could try lowering the internal resolution below Native.
Un-check Native, then enter 384 into both the Custom Resolution fields.
That is a bit under what is native to this game,
and may show some more improvement (as well as a bit blurrier graphics...).
If you're feeling frisky,
I could also suggest you try a custom res of 720x720.
It's a bit higher than what's native,
but I have had it run faster for me with this game (when native was slower).
Kind of an oddity, but maybe it'll help you.
BTW - You could switch the GSdx plugin to the SSE4.1 plugin.
