Those screenshots don't really help, specially when quite compressed.
Try using the playground video plugin, on the recent PCSX2. Can you still see your difference?

I don't compress them my pcsx fullscreen resolustion is 640x480,,,I use recent gsdx both pcsx2 and playground...
Here another screenshot :

JPEG is compressed, use PNG at least. From those two screenshots all I see is that one is 640x480 while the other is 800x600. Thus, please make sure to use equal or similar settings on both plugins when comparing versions.

Playground was a project started by some new coders, based off the PCSX2 source. They added features and fixes, until they got merged in the PCSX2 team as official project members. For the purposes of this thread, let's just say it was a very old version of PCSX2 (pre 0.9.6)
