Is it possible to disable scaling?

In the PAL version of Killzone you can switch between NTSC and PAL mode, which changes the resolution (and ofc refresh rate).

I noticed that when switching between PAL and NTSC the vertical resolution changes, but the game window stays the same size, so there must be some stretching or scaling happening as far as I understand.

How can I disable this scaling?

My PCSX2 is the latest stable build and is on default settings.

Check "Show Overscan" in "Settings -> Graphics".

That just seems to do cause a slight vertical offset, the scaling is still the same

The resolutions of the two modes are:
PAL: 512 x 512
NTSC: 512 x 448

I don't what you wanted to achieve but I don't think PCSX2 can resize it's window automatically based on the game's internal resolution.
You have to resize the windows manually.

Unless I'm getting your question wrong?
