I was able to fix my lag by going into config>emulation settings>speedhacks and bumping my emotion Engine cycle-rate to 2 and VU cycle stealing to 2.
All other boxes are ticked with no ill effects.
I'm still getting the lost eyes glitch, currently they're shiny from playing around in the plugin settings.
I'm still getting the shadows glitch.
Tested on a Core i7 2GHz w/ dual HD5730's running PCSX2 v1.2.1 w/US 2.00 bios
The main Jak glitch thread is locked so I hope this helps anyone googling for a Jak and Daxter Lag Fix.
