Plays great, FPS stays around Mid to high 50fps, slightly dropping to around mid 40FPS during the first cut scene which makes the sound go a bit weird but after the first cutscene there has been no audio/game bugs or flaws as of yet.

Bugs:
First cut scene hangs when the director says "ready, action".Fix: Set EE and VU round modes to 'negative'
First cutscene audio is slightly weird going from slow to fast but after that no bugs after 2 and a half hours played.

You didn't post your GSdx settings. Did you try using the OpenGL software renderer?

GSdx:
- Direct3D 11 (Hardware)
- Interlacing Auto
- Texture Filtering Bilinear (PS2)
- Large FrameBuffer
- Internal Resolution 1920x1080
- Anisotropic Filtering 16x
- Mipmapping (Ins) Full
- CRC Hack Level Full
- GSdx 20160105132032 (MSVC 19.00, AVX) 1.0.0 [gsdx 32-avx]

-LilyPad (20151231175709) 0.11.0
-SPU2-X 20151231175709) 2.0.0
-Linuz Iso CDVD 0.9.0
-USBnull Driver 20151231175709 0.7.0
-FWnull Driver 20151231175709 0.7.0
-DEV9null Driver 20151231175709 0.5.0

Although it still happens on OpenGL too.

The HUD also disappears when you get inside the crane which didn't happen in the original game: https://youtu.be/LgOSarTSJqk?t=660

Try changing ee and vu round modes to see if that helps. Also, can you send me a savestate right before entering the crane so I can have a look at this myself?

Someone suggested trying both Round Modes to nearest and EE/IOP Clamping Mode to Full and VU0/VU1 Clamping Mode to Extra+Preserve Sign but that didn't work. http://mameaddicts.com/phpBB3/viewtopic.php?f=14&t=2545

Can you change the CRC hack level to none and mipmapping to basic?
Also, the issue still happen in the native resolution?
And for finish , can you try the OPHflagHack and/or the DMAC hack.
