40-60fps? more 40 than 60 i guess?
mgs3 needs a lot of cpu-power, 2,64ghz are not enough, i think.

MGS3 is not going to run full speed all the time on that system, no matter how much you manage to overclock it. It is easily one of the top 5 hardest to emulate (speed wise). It basically used every trick the PS2 had in it to produce very awesome visuals for the time. Though it does get noticably faster once you get past most of the grassy areas of the beginning.
Also, not sure exactly what you mean... Do you mean once you turned on all the speed hacks it says 60fps but it's actually going slow still? That's completely normal because with all speed hacks on, you're basically emulating a PS2 running 1/2 the speed it was designed for. VU cycle steal especially is known to have that effect... The higher you have that turned up, the more likely you are to get a higher FPS at the cost of in-game slowdown.

Not only the processor speed is a little low, so is your graphics card. At least from what think contributes the speed decrease.
From what I learn so far, you'll need to have at least 3.2 to 3.5 Ghz or higher. That's all I could say.

Everyone here who is saying this is a very difficult game to emulate is absolutely correct, I heard that the game was so graphically detailed that the when developing the game they had to limit the framerate to 30 FPS instead of 60 FPS, though I dont really know how this would work with PCSX2 framerate wise.

I believe that the game still runs at 60 fps even on the ps2 it just shows the same image twice so even at 60 fps it actually only renders 30. Someone correct me if Im wrong.

It's not interlaced by default. At least not MGS3.
