It's not guaranteed that found all the file contents in the disc, even if you do then a rebuild of the iso may not be done properly. Easier method is to use the pnach system, what cheats are you trying to do and what game, they may already exist

Actually, I want to add mod and create a new ISO to run on PS3. I can't do that unless I can extract all contents inside original ISO. Still wonder how do they hide them?

Again the best I can recommend is cheat engine for hex editing (example would be infinite ammo). To my best knowledge, it's not a matter of if they hid them, they just didn't provide a way to show folders for windows explorer. I believe PS2 will do a raw LBA read to obtain info

After days of searching I finally found the solution and I would like to share with everyone. It's pretty easy. I can extract all the content using a small program called Apache. This program is amazing. It see everything inside ISO. I can't forget to thank everyone here for trying to help.
