Your temps don't sound bad at all. My OC'd notebook hits 60C on the CPU and 70C on the GPU, and I have no problems.
What's probably happening is that after using your computer for a while, you've gathered a few running background tasks. These tasks may individually only be using 1-2% CPU power, but as processing strength is a valuable commodity when it comes to PCSX2, it could be making a significant difference.
You can try setting PCSX2 to a high priority in task manager and see if that helps. I've never tried it, so I don't know.
