I played P3 FES at a cousin who has XP a month ago, and while there is a flickering floor shapes bug, it doesn't have weird colors (i did put the gamefix though), and after a while you don't even realize it's there.

Enable the gamefix, use the latest PCSX2 beta and use a GSdx not higher than r1406 and this bug shouldnt be there anymore. The other DX9 related bug can be fixed using software mode or DX10.

What version of GSDx are you using? Also, are you using latest beta PCSX 2 or stable? If beta, are you using microVU options in under CPU?

Besides of what Koji already said Persona games are having a few problem with GSdx versions higher than r1406, so try not getting any over it:

If you're using stable, try the latest beta and under CPU options turn on microVU0 and 1. You shouldn't need to use the special game fix when you do.
The link she gave you were to the GSDx repository. Try downloading a version between 890 and 1406 and see if the floor bug is there for you. 1406 would probably be the best bet for this game, though I myself use 1398 as it seems slightly faster for me in certain situations (rare spawns sometimes cause slowdowns if I don't use it)

I just wanted to report that I am using PCSX2 r1888 with GSDX version 1873 (SSE4.1) with no gamefix but with microVU on. So far, I have not ran into those bugs that is apparent here in this thread. I am also using Windows 7 x64. For the most part, I haven't come across any graphical glitches so far. Except for a missing piece of floor on the MC's room in the first time you are there. After that, everything looks fine ^^.
