Think of EE Sync hacks as underclocking the PS2 to make emulating easier.

If you're using 3x EE sync hack, you've underclocked the PS2 so much that it's unable to get a proper framerate in Persona 3. The emulation is going 60fps, but the actual PS2 it's emulating can't keep up.
