SVN releases come with 2 plugins for each, ex. GSDX 5752 ssse3 and ssse3-r5752. Is there any difference between the two or reason to keep both?

no difference, that's just so you have a standard "default" set so you dont have to change plugins every time you download a new SVN version and a numbered version in case you need to swap back to an older version for testing purposes at it won't get overwritten like the standard named one.
