If I was looking at my desktop wallpaper, and I started up PCSX2, and i ran my game, the video will flicker from the game to the part of the wallpaper behind it.

I have an even better description. It keeps flashing between 100% and 0% Transparency, meaning you'll see the game and then a half second later whatever you have running behind it, and there are no borders/topbars on the window. You can resize it, but the bar itself is invisible.
Well... I use Gnome with fglrx driver and HD4870 (on debian). And it's worked for me. So maybe it's XFCE trouble. OR Open GL version.
p.S. The last guess should be compile pcsx2 with pluggins yourself. It's easy.

Woh! It really was due to Xfce. Probably because of the tranparency windows in it. So all i need to do is use GNOME for pcsx2. Thanks for the help!
