It's not just AC 04, every game I've tried has slowed down in software rendering since 1416.

Can all of you please check results in SSE2 or at least keep the same gsdx plugin?
Obviously there is some compiler magic happening. Possibly it does not affect all instruction sets.

I've switched to SSE2 and tried OpenGL SW & DX11 SW, but still no slowdown in software mode compared to earlier versions.

I can't reproduce it either. At best there might be a 1-2% difference on some games, but in EITHER direction.

1416 and above seems to ignore the number of rendering threads I set. So no matter what, I'm always running with 0 extra software threads.

And you know this how? Are you basing that on performance or some thread monitoring tool?

By setting number of threads to 0, and then back to 4. The framerate is exactly the same as with 0 extra threads when I have set it to 4.

That doesn't necessarily mean it's not using the threads. If there is a bottleneck somewhere the same thing would happen.

What's your CPU usage with 0, 2 and 4 extra threads?

Also what's your CPU?

I don't have any bottlenecks and prior to 1416, I get full speed. My CPU is a 6700K @ 4.7ghz.

You still didn't state the cpu usage and I didn't necessarily mean system bottlenecks. There has to be something peculiar somewhere as no one else can reproduce it.
