If any game(including the bios)did not run above 40fps,then this is a possible reason
Now after you change the option,if anything runs at above 40fps,then that fixed one of the problems
Since I am also on nvidia(in fact the mobile version of i7-6700 and the 3gb version of gtx1060),I tried the latest beta on the bios and Persona 4(without changing any settings after extracting it(just pointing the bios location)),and everything was working fine(above 300fps in the bios when I disable the fps limit))
I am not using the latest nvidia drivers(441.41)
