How do I download the source code? Do I have to download each piece individually?

If you mean the 0.9.6 source code then it's here:
http://pcsx2.net/downloads.php

If you mean the SVN code then you need to get a SVN client, more info in the compilation guide (which suggests using TortoiseSVN):

Why does the downloads page recommend 0.9.7 over 0.9.6?

0.9.6 is almost 2 years old, 0.9.7 has many fixes and enhancements over 0.9.6 yet it's not feature full and it's still a beta because of it.

The SVN is the time to time updated source code (currently on 0.9.7 and last updated yesterday) and it's usually the best to get unless you're looking for something specific.
