Have you tried some of the hardware-hacks (tick 'enable HW hacks' then 'configure'). You probably can try skipdraw which often works nicely to get rid of some problematic layers. Try slowly increasing the number (probably between 1-3 max. 10 if it solves the problem), You can also try alpha.
You can try to increase the number of additional threads for software renderer to improve the performance but you can only achieve the same graphics as the ps2. That it works for the software mode is a good sign which in principle reduces the 'area of research' only to the gs-plugin and not to the core.
