I actually got the idea from your post, lol.

It's very strange that even on Turbo mode, the FPS stays the same. Is it capped throughout all the game? Specifically, does it reach 60 at menus and non demanding parts of the game?

could you please upload the log? that's very strange phenomenon, like the emulator is seeing the game as PAL.

Sounds more like a VSync problem to me.
Go to the Nvidia Control Panel and set VSync to Auto or Off and check what Refresh rate you Monitor is runnig at.
If it's at 50Hz try changing it to 60Hz: http://i43.tinypic.com/33a4h8p.jpg

Sorry, i fell asleep.
Monitor is running at 60Hz
The 50fps is absolutely capped. Menus, battles, overworld, everything.
When i frame skip to 60fps, it is absolutely set at 60. No increase or drop off.
Turbo is at 100%, but changing the numbers in that section along with the framelimiter have also had no change.
