You mean the full screen mode, right? Regarding the borders, I mean the borders in the windowed mode.

the size getting change in the GS Windows settings is do to 1920x1080 with boarders does not fit in a 1920x1080 desktop resolution or some other reason, it does this on my computer and the 3 other computer i tried this on, it just how pcsx2 handles it.
GS window size has no barring on game resolution and should not even be messed with unless you play in windows, most people just double click and use windowed fullscreen or just maximize the window hell you can even manual resize just like any other window.

As an experiment, I set the window size to 1 x 1. When I exited the full screen mode, the window size changed to 116 x 1 because of the icon and the three buttons. I resized the window by dragging the window and the window size changed again. This is the correct behavior. There is no point to set the window size to 1920 x 1080 if the screen resolution is 1920 x 1080.

When I set the window size to 1920x1080 and run a game,the window size(not maximized)is resized to 1936x1100
When I set to window size to exactly 1920x1080(by using autohotkey),the window becomes 1920x1080 but in the "GS Window" it says 1904x1045
In full screen it's 1920x1080 and there is nothing except the game window(no borders nor titlebar)
pcsx2 remembers the window size on exit
Edit:Hmm,it looks like the settings in "GS Window" set the value you set and add to it the titlebar and borders size.
Here the the title bar and the bottom border is exactly 35px and the width of the borders on the both size are 16px(8+8)
1904+16 left and right borders = 1920
1045+35 titlebar and bottom border = 1080

In short, it functions fine. But setting 1920x1080 on a 1920x1080 resolution forces it at 1904x1032 for the OP due to the borders not fitting beyond that area.

Not really...setting it to 640x480 makes the window 656x515
Forcing 640x480 by using autohotkey,makes the window 640x480 but in the GS Window it says 624x445.
To put it simply,pcsx2 set a window size for the game screen part,not along with the window borders and titlebar
For example if I go full screen and run this code
WinMove,GSdx |,,,,640,480
it will set the window size to exactly 640x480 and in the GS Window it will also says 640x480 because the borders and the title bar are disabled
If I use
WinMove,GSdx |,,,,656,515
the GS Window will say 640x480 because this is how big is the game screen part
