Sooo I know the project is on-going and all but ... I get through everything normally then in the middle of a duel on the board scene when i mouse over my deck master the entire screen goes red minus my deck master and I can't see *****. Help?

try latest svn.
If that doesn't fix the issue, try software mode (F9)

As far as i know that issue can only be fixed with the use of software rendering.

Or try GSDX Direct 10 or 11 Hardware mode, that should fix it. But then your gonna run into a battle emulation problem which you'll have to fix with a cheat.
