ZoE2 requires clamping mode to be set to full in both EE and VU recompilers.

What i mean is the mech isnt rendered properly once you go into the battleship, only the boosters are visible during some cutscenes.

Oh, that issue was fixed more than a year ago. You luck you still have the booster displayed. The last time i remembered, the entire mech was missing but you can still play. The NTSC and the J-NTSC versions are fine. What game region do you have? Any way, here's my recorder gameplay video for Z.o.E. 2 Lets see if you can spot the issues

You seem to be getting a different problem where you can see the booster from behind obstacles. But the mech is rendered properly on where it doesn't render properly on mine, unless clamping is set to full. Try using software renderer.

Guys, we just need to know what exact setting is needed Tongue2
Please try lower than "full" as well, as it gets progressively slower from normal to full.
