At this time, we don't exactly have a database of the "best" configurations for each game (though CKemu is currently working on the new site which looks like it will have a new community compatibility list that will work great for this).

As Jesalvein linked to, that's the configuration guide that will give you an idea on what options you should try, but at this point it really is mostly trial and error. I can tell you that for speed, you can turn off clamping in advanced, and that most speed hacks work well with the game (aside from VU Cycle steal, it will cause massive slowdowns in the game). Besides that you're pretty much on your own.
