And also im running an Intel Pentium D 940 3.2GHz Dual Core Processor and geforce 9600gt , is it worth overclocking the cpu ? and are there any mods for the graphics card i should be aware of? thanks

Well since you have a DX10 supporting graphics card, I'd recommend using Windows 7 to take advantage of the nice speed boost the DX10 mode of GSdx give you. Although if you have 1 GB ram or less, the system might struggle.
Overclocking will give you some more frames but in general your Pentium D won't cut it for most games..if you can upgrade to a Core 2 Duo at about 3 Ghz (or more) and you'll get a huge speed increase.
Mods for the graphics card? What do you mean?

if you are lucky you can get E8400 above 4ghz and then there is no game that would work bad on PCSX2
Check my profile for hardware/software and games i played on PCSX2.

On your gfx card use
furmark to test your OC

and use evga precision to overclock simple tool

My thoughts on gfx card OCing is start with shaders first (unlock Core from shaders) then do core then memory my opinion
and on your cpu mobo issue
all i found was this searching so it should work might want to update the bios first though
