I think I had the same kinda problems. I'd bet that in the process of moving things around and adding new plugins, something was done wrong. It'd probably be easier to just delete what you have and start fresh. The beta-1888 works great (especially with the latest plugins).
When I had trouble, I'm pretty sure the first error that pops up is due to the "w32pthreads.v3.dll" file not being in the beta's main folder. I'd guess any additional errors when starting PCSX2 were thanks to moving files to where the program failed to locate them (plugins, bios, etc...). I solved that by just starting fresh.
With the .mcr file(s), you (as with me) probably did something to them. I have no idea what, but again, a fresh new pair of memory cards from the download should work A-OK.
