how do i update the pcsx2 emulator without harming the saves

Are you referring to memory cards or savestates? What PCSX2 version are you currently using anyways?

Memory card info can be xfered over to the updated version. When you run the new version for the 1st time, it will give you an option to import all your preferences. Your memcard saves will work just fine
