For .Hack, if it always happens when you are in The World, turn the EE cycle speed hack as high as possible (the beta needs 2x compared to 0.9.6 which only needs 1.5x since PCSX's normal EE cycle rate is too low to support the graphics in The World). If it happens at menus when you are not in The World, it has to be something else. I had the same problem when I started .Hack in the newer beta when the EE cycle rate was scaled down so .Hack crashes and the GUI appears without closing the game screen.

If turning the speed hack doesn't fix it, can we see the console when this happens to make sure it isn't a crash (or what causes the crash)?

I'm playing the .Hack series pretty flawlessly on PCSX2 r1190.

I'm however using Gsdx 1168 ( I think ) in Software mode, with 2 threads.
I had some annoying stutter in every root town. Ironically enough, turning most speed hacks off and leaving only the newest VU Steal hack at Moderate... Made it stabler and not so.... Stuttery.

If you have a CPU that can potentially hold out... Try setting DX10 @ Software with 2 renders and see if the problem persists, also try without speedhacks etc and gradually move your way forward.

I have a Q6600 Non-Clocked, 4GB RAM, and a 8800GTS also not clock'd up. Running Windows 7 64Bits

Edit - Here, hope this helps.

NOTE - This is the PAL version, since I live in Europe. So at 50fps it's maxed out.

Tell me, does the game crash? Or can you still play, but the PCSX2 Window sticks infront of the game?
