The thread is old but I was looking for a solution for the same problem and found one! Go to GSDx settings and set them to this:
Renderer: Direct3D11
Interlacing: Blend tff slight blur 1/2 fps
Remove hook at native.
Allow 8-bit textrues.
Now the lightning boxes should disappear.
